the .desktop file did not change at all. Did you have oxygen-icon-theme installed ? If yes the problem is more in gnome.

Question in comment 2 needs answering, though I'm pretty sure the bug is that Nepomuk's icons are only provided by the Oxygen icon theme. They should be provided by Nepomuk I think. If only provided by Oxygen icon theme (and not in hicolor), a different icon theme is used (by GNOME, but could also be XFCE, etc), then obviously the icons won't be found.

Thanks for asking/nudging me on this one. Looking at application icons in Gnome 3 all of them, including Nepomuk, now have an icon assigned to them now. But the icon assigned to Nepomuk, purple with gears in it, appears to be used with other apps ( Ark, Bluedevil ). I don't have a problem with this as long as the app has some kind of icon and not empty space. I'll change the status of this bug to resolved.
