I've seen similar behavior on Mageia 2, for instance right-clicking the Quassel icon in the system tray and Restore/Quit dialog that pops up comes up partially behind the panel. I have my panel set to auto-hide, is yours as well?

Sorry, actually, on one pc it's set on auto-hide, on the other one it is not. In both cases the dialog box is hidden.

In my case, I have the panel on the left. The dialog is displayed in the
vertical middle of the screen, just to the right of the panel.

As I've increased the font size (all fonts) to 14. The yes/no buttons
get pushed down, so that only the top part is visible.

It looks to me like the bug is that the size of the box containing the
dialog is not sized appropriately. When it's on the bottom of the
screen, it looks like it's being hidden by the panel, but it's really
the size of the dialog box causing the buttons to be partially hidden.

You're right.

I noticed that adding the applet on the desktop the dialog box is too small. After making it quit big and then clicking on it the dialog box is ok.

You can pull it then to the system tray, but the problem is, that after some reboot of the pc the settings go back to "Screenlock/Logoff" again and when you try to activate the "Hibernate" button the problem of the small dialog box is there again.

So there are 2 problems:
1. The dialog box of "Hibernate" is too small (the same with the "Suspend" button).
2. The settings of this applet after some reboots go back to original settings.

Is resolved in KDE 4.11

As there is no reaction from Mageia team for KDE version in Mgeia 3 i close this bug report.
