Description Grigory Maksaev 2011-12-09 17:52:02 CET
Hi,

There is nothing serious, just a glitch:
ClustalX - the software for DNA and protein sequences alignment (which is pure biology), is placed to the "Physics" part of the repositories.

Shows up in Sciences/Biology in the menu.

Testing complete on i586 using same file from bug 1957 for the srpm
clustalx-2.1-3.4.mga1.src.rpm

Tested on Mageia1 64bit. Package clustalx-2.1-3.4 taken from Core Updates Testing.

It does not create any entry in KDE Start Menu.

FYI. The older package (3.3) is located in "Physics" section of the packages list as viewed via MCC - Install and remove packages. It also doesn't create an entry in KDE Start Menu. Otherwise it is OK, works fine.

Do you have a file
~/.local/share/applications/*clustalx*

If so, try deleting it, as it may be blocking the kde menu display.
Comment 7 Grigory Maksaev 2011-12-14 02:07:27 CET
Hi,

It did not work. I uninstalled Clustal, deleted my self-made entry in the KDE menu, then deleted everything related to Clustal from ~/.local/share/applications, but after new installation from Updates Testing there was no entry.

Moreover, some more packages do not create entries either.

For example, I installed KMess, which made a proper entry, but Palimpsest did not.

Testing x86_64 with KDE desktop it appears under Sciences/Biology. Under Gnome desktop it just appears under Sciences and not in any sub-menu.

Tested using the FASTA sequence and it loaded OK.

Grigory, which desktop are you using?
Comment 9 Grigory Maksaev 2011-12-14 17:35:21 CET
It is the same x86_64 KDE 4.6.5 as yours :-).
I can try several more packages (from Biology or any other group), so I'll see if they are installed properly or not...
Comment 10 Grigory Maksaev 2011-12-14 18:04:19 CET
UPD.

As a starter I tested two packages from Sciences group:
1. Rasmol from Chemistry
2. Stellarium from Astronomy

They both installed and seem to work fine.

Rasmol however made an entry in Biology (instead of Chemistry) in my Start Menu.
Stellarium absolutely correctly created an entry Astronomy/Stellarium in the Start Menu.

So I suspect that smth is wrong (or different) with packages since some of them are OK, and some are not. I have never installed Palimpsest, Rasmol and Stellarium before, so there should not be any traces left from the previous installations.

I installed my current system (on a clean partition with my old /home from previous Mageia1 64bit installation) 2-3 weeks ago.

UPD1.

Oops...
Stellarium on exit logs me out from the KDE session...
Rasmol doesn't open files...
Clustal works fine however...

Something is wrong with my KDE?

If the other programs are also in wrong categories Grigory it's best to create separate bugs for them. Devs work on one at a time so keep each in their own bug report.

If you create a new user account and log in as the new user does clustalx appear in the correct category?
Comment 13 Grigory Maksaev 2011-12-15 23:27:11 CET
Indeed, under a new user clustalx-2.1-3.4 from Core Updates Testing creates a proper entry in Start Menu (in Biology).

However, only clustalx-2.1-3.4 is located in Biology section of Install/Remove Software in MCC, all the older versions, including ClustalX dependency clustalw-2.1 are still in Physics.

I did not intend to use all those programs I tried to install - I just wanted to check if any of them can make a proper Start Menu entry or not.

So the problem seems to be somewhere in my user account...
What would you suggest to do?

Thank you.
Comment 14 claire robinson 2011-12-16 10:26:15 CET
Please create separate bugs for the ones in the wrong sections Grigory, if you don't mind.

Package maintainers need to be able to see what bugs exist against the packages they maintain and prioritise their work so it really is the best way to get them looked at.

When you create the bugs you can add this bug in the "See also" field if you like. You can list all those other bugs in a post to this bug too if you want to.

If you want to move them just for your user & just in KDE after you've created the bugs then you can do so by right clicking on the KDE menu icon and choosing "Edit applications".

I'll validate this update now so it can be pushed out as an update for all Mageia users. Thankyou for your help with testing :)
