I just found this. RedHat considers it a "feature", not a bug. OK, then why does it vary over reboots, sometime exhibiting the behaviour I want? Somehow, after a cron-initiated update sometime within the last 24 hours, there is no longer a duplication of desktop icons.
And after logging out and logging back in, they're back. Might not be related as it's on different DEs, but linking bug 21303 nevertheless just in case. See Also:

Mageia stopped maintaining and issuing updates for Mageia 6. At that time this bug will be closed as OLD (EOL).
